Correct me if I'm wrong. The case that the court actually ruled on was that the case was Windsor v. The United States, not against a church or religion. Also, the to be specific, I believe the court ruled that legislation banning same sex marriage is unconstitutional. This is not exactly the same as explicitly declaring that same sex marriage is legal.
Given those two things, and the first amendment, I think this only applies at a government level. In other words I don't think a state can deny issuing a marriage licence, but a church could opt not to allow a couple to get married at their church.
