Won't that throw trans fluid everywhere? Or hurt the tranny from not having fluid?

Don't drain the fluid it will have plenty in it still to do this quick test, simply bring it up to speed and see if the problem is gone. Once it's up to speed you can just let it slow as much as it will on its own then shut the engine off.

You could probly tape tennis balls over the axle seals so it won't make a mess.

Wouldn't that cause a click or some kind of noise while turning?
Not necessarily, and a bad c/v shaft can cause a serious vibration/shake
swapping the suspected side axle would be my first step

Alright well popped the axles out and started it up. Brought it up through 3rd and in 2nd and 3rd around 3k-3.5k it started to feel like a wobble or imbalance.
Got the trans from golden763 who said it was in good running condition, no problems. Hope he didn't screw me over on it.

This means it's coming from your trans.

What would be your next step once trans is out? Anything particular that would make that happen. No weird sounds, it just wobbles like a imbalance.

I would just tear it down to check all bearings and clearances and look for any damage. Also checking the torque of the shaft end nuts. Check the center and front diffs. Inspect the gears and everything else as you tear it down. It will likely be obvious. Make sure your clutch/flywheel assembly is ok and bolted/torqued flush to the crank but that's likely not your problem based on your description.
