I agree with removing the baffles for when you weld in your fittings. It'll help to make sure that you get any metal filings from drilling the holes removed that could be stuck on top of the baffles. But then I say put them back in. I'd think without the baffles, you'd end up with a lot more oil in your catch can without the baffles there to deflect some of the oil back down.
