What things should I be monitoring on my logger when tuning? And what values should they ideally be at? IE Knock, which should be at zero.

You are going to want to watch A/F ratio and timing as well as knock. The A/F ratio will not be super accurate because the O2 sensor isn't that accurate itself but its something to go by.

I would generally monitor knock, RPM, coolant temp, % throttle, duty cycle, and o2 voltage. When giving the car its initial tune, I would also watch low/mid/high o2 trims.

These info refers to 1G DSM's:
o2 voltage: ~.92V depending on the car
throttle %: 10% at idle, 100% at WOT
coolant temp: <195* at cruise, <210* when beating it hard
knock: I tried to keep mine under 10-15 counts, watch your timing advance too and that will help you determine where to keep it under
o2 trims: I forget, but I believe anything 80-120 is fine
RPM: sometimes the stock tach reads slower than real-time
duty cycle: near 80% is best since spray paterns can become sloppy above that

Check the ECM for codes.
