I only have about a inch of pedal right at the floor with my act 2600, I have the steel braided clutch line and a extended slave rod. does the second gen master cylinder have more volume of flow.

Same thing with mine,
I didn't buy the extended rod (my rod is long enough:D),

Go underneath the dash and look where the clutch petal is attached to the master cylinder. (under the dash looking up it is inbetween the break and gas petal I think, push the clutch and you will find it) loosen the nut, spin the rod with your hand and tighten the nut back up.

I personally, have NEVER had any engagement problems in any of the 4 AWD 5spd DSMs I've ever owned. I've had ACT2600s in each one, some with stock flywheels and aftermakert ones (ACT, Fidanza).

try adjusting your master cylinder, and then check both the master and slave for ANY leaking oil after bleeding the system if the adjustment doesnt work. Otherwise I would drop the tranny and see if the clutch fork is bent, the extended rod will only hid a problem in the system which will get worse over time.
