Check the output shaft the TOB rides on. I had one wear so badly that the TOB couldn't ride over it, which then wouldnt allow the clutch to engage fully.

It sounds like a disengaging issue. Bent throw out fork, bad pivot ball, bad clutch master or slave cylinder, miss adjusted clutch pedal, floor mat in the way.

Did you try bleeding the clutch system? Something that simple might have kept you from pulling the trans back out. I had the same problem recently, thought the fork might have punched through on the pivot ball, bled the system and it is working perfectly.

Did you ever find out what caused you clutch from disengaging?
